I haven't seen much anime, but my favs are Code Geass & Death Note, closely followed by The new FullMetal Alchemist.

I'd assume popular animes would be One Piece, Bleach and Naruto. They're far from the best.

Well One Piece is popular World Wide, and Naruto is somewhat popular in Japan and extremely popular here.

Popularity =/= Quality

It's also incredibly ironic that the animes YOU listed are popular as well. Both FMA and Death Note are Shounen as well.

Death Note (the manga) deserves every bit of the popularity it gets. Very tightly written, even if the english translation was a bit wordy.

Manga is usually my preference... Thinking on it, I like SEVERAL manga...
Bleach, Naruto(second part), DeathNote, Maximum Ride, Negima, MegaTokyo, FullMetal Alchemist, Tsubasa, Elfen Lied, Hellsing... All awesome. In my opinion.

I haven't seen ANY of those, actually, but I don't know if I want to: (Haruhi Suzumiya, Ghost in the Shell, Yu Yu Hakusho)

Oh, I forgot about JJBA. I read maybe 10 chapters or so. I need to start reading that again.
My favorite anime are Gurren Lagann, Evangelion, and Haruhi.
As for manga, I mainly read stuff from Jump. So the ones I like are pretty overrated, of course.

I'm still catching up on Katekyo Hitman Reborn. I love the manga.

I don't read manga, the right to left business is confusing sometimes. However, I do enjoy anime. My favourites are:

1st: Fullmetal Alchemist, in my opinion the best anime I've every seen. Great storyline, great action, and great characters.
2nd: Code Geass, I haven't finished it, but from what I've seen, it's pretty good. Unfortunately there's a little suspension of disbelief here and there, and everyone except for Lelouche is an idiot. That get's on my nerves slightly. Aside from that, it's got good action, and storyline.
3rd: Familiar of Zero, probably the most addictive anime I've seen. I think it's just hilarious.
4th: Death Note, good plot, but it kinda goes downhill after a major plot twist. Also, Light Yagami is far too intelligent and it creates suspension of disbelief in a number of places.
5th: Lucky Star, it's just very funny, but no real underlying plot.
6th: Full Metal Panic, it was very funny, but the action was kinda terrible. I don't like Mechas...

After that, things get murky.

I don't read manga's since most popular manga's get translated into animes.

My favorite anime is Yu Yu Hakusho. I'm actually shocked nobody actually said this one, it's really underrated (I heard it was kind of unpopular, I could be wrong thought).

I think the most popular animes are Dragonball Z, Pokemon, and Naruto. Out of those, the only one I think deserve it's massive popularity is Dragonball Z. Pokemon got stale after Johto and Naruto was good, but severely overrated.

I haven't seen ANY of those, actually, but I don't know if I want to: (Haruhi Suzumiya, Ghost in the Shell, Yu Yu Hakusho)

Are you talking about the anime? If so, Yu Yu Hakusho is brillant. If you want to see the anime, go look at TehAnimatedGamer, who has uploaded all 112 episode of the English uncut episodes.

Manga:
Gantz (ongoing) the anime ended shortly with a crappy alternative ending due to low budget, but watching the anime made me read it and I liked it a lot, its up there with Code geass and Deathnote probably.

I thought Death Note was great, but the English version was terrible. I couldn't get through an episode of the English version (mainly due to L's voice).

The first 15-18 episodes were fantastic, but kinda went a little downhill after that...but it was still an amazing show. I guess it is my favorite. The only other anime where I've seen the entire series is Outlaw Star and Cowboy Bebop. I liked both of them a lot too, but Death Note was just soo much better.
