It being an "open choice" does not make it any less illogical
My only guess is because the fans were upset that his assist trophy was gone in smash 4 so he decided to add it back since he thought the fans wanted the assist trophy back (even though we know they didn't)
I feel them being DLC is a different story.

Geno during pre-Brawl was in the lower end of the Top 10 (8-10). His support dropped a lot after Brawl's release, and he came up less than Bowser Jr.,, Toad, Paper Mario, and Waluigi. Rosalina surprisingly was behind all of those characters in terms of support as well, and she did not take off until she was confirmed as playable character in Super Mario 3D World in October 2013. Rosalina ended up being confirmed in December 2013.

I know, but the Mario 'canon' is a slippery slope since we can't even be sure that Mario & Luigi takes place in the same world either..I mean, in the Mario & Luigi games, Mario & Luigi live together (like in Paper Mario), but in Luigi's Mansion: Dark Moon, Luigi has his own home.
But even disregarding canon, they're clearly entirely different; in settings, characters, gameplay, basically everything. But I get what you're saying.
If the characters really WERE selected late into the game, at some point in 2018, it could be possible that Sakurai just had the AT finished and wanted to have that in and then make them into a playable character later on. it didn't really make sense to have a Mewtwo trophy right before he's announced to be DLC either, does it? I'm not saying it's likely by any means, but the gist of it is that if Sakurai wants to make an AT playable, either in this wave or the (very likely) next, he's not gonna let an AT or a Mii costume stop him.
Honestly I agree with both of you here. It really doesn't make sense for them to suddenly turn an AT character into a DLC character when they were decided on during development, unless the DLC was decided on after they already made the AT and they decided to just throw the finished one in. Which is pretty unlikely.
Really? I thought they looked awesome. I thought they found a good mix between real and cartoonish. Sure, I didn't expect the fur on many of them, but I find their designs appealing regardless. Charizard looks badass, Greninja looks cool as hell, and Pikachu is freaking cute.

Hey, that's Sakurai logic for you.
The only one I can see them making an exception for is Waluigi, since Nintendo is the one making the decisions and they know how popular he is now, and how much meme hype it would create. But even then, that would probably only happen if there's a season 2.
Noivern was a prominent Pokemon in the game, so here's hoping one of my number one favorites shows up in the movie.

I've said this before but, from what I understand, it's only the orchestrated versions of the music he seems to have problems with. If all Smash used was the MIDI versions, then I don't think the man would care too much. At least, that's what it sounds like to me going by what I've heard about him and the whole situation surrounding the issue.
