I'll say this outright: If I was maining <insert top tier char here> from the get go like MK I'd still be ****** the same amount.
In SF4, Sagat destroys Zangief. Sagat literally has an option for all of Zangief's actions and can react to everything Zangief does. Sagat (and some say Akuma) make Zangief look almost obsolete. It's very similar to the MK vs. Luigi match-up.
But Gief's still exist and still ****. It's the nature of your character, and it's not MK's fault that you don't have enough options
tl;dr MK making Luigi obsolete does not make MK broken. It reflects how bad Luigi is.
