I'm on hiatus, but this looks fun so I'll just do it real quick.

Game 1:1. King K. Rool. Long overdue and he's one of my most wanted
Game 2:8. Celica, because while I have yet to play Echoes, I'd rather have a character that people want for more than just "reps". Don't care too much either way.
Game 3:13. Mach Rider I guess. Impa is the most "rep for the sake of reps" character ever.
Game 4:5. Chorus Kids. Not my preferred RH rep, but I wouldn't mind any RH rep as long as they have a quirky rhythm-based moveset.
Game 5:2. Takamaru. I wouldn't mind Chrom, but I actively want Takamaru so I gotta go with him.
Game 6:7. Wonder Red. I have nothing against Lycanroc (as long as it's not the midnight form), but I'm slightly biased against Gen 7 Pokemom that aren't Decidueye. Don't know anything about Red, but he looks unique enough. Idc either way.
Game 7:3. Captain Toad because I'm more familiar with the character, but I don't care either way.
Game 8:6. Ganon. I like Sceptile, but its Smash bandwagon kinda soured me on it. I feel very conflicted about Ganon, because while I do want a more unique Ganondorf without allienating his fans too much, I'm not a big fan of variants.

Game 9:1. Decidueye all the way. He's straight up my 3rd favorite Pokemon and very few characters have as much potential as it does. Tingle also seems like a rep for the sake of reps to me, because many people seem to want him despite not liking him.
Game 10:8. Lyn. Don't really care either way though.
Game 11:4. Chibi-Robo because I liked what SSF2 did with him. I like Viridi, but she overlaps with Isaac who I want. Don't think I care either way tho.
Game 12: 12. Masked Man, mostly because I'm heavily biased against Mimikyu and while I want to say that I wouldn't react super negatively of it made it in, I can't make promises that I probably won't keep.
Game 13:2. WAAAAAAAA!!!!!
Game 14:7. Skull Kid. I unfortunately don't have much expirience with the Zelda series, but he seems interesting enough. Don't care either way.
Game 15: 14. Adeleine. I think R&P are more deserving, but I have Kirby bias. Though I don't care either way.
Game 16:6. Paper Mario. Don't care either way.

Game 17:1. Ridley. Please Sakurai.
Game 18:9. Marx. While my enthusiasm for him got a bit soured, he's still my 2nd choice for a Kirby newcomer and my Kirby bias is still strong. I love Hades but I don't see him having an interesting moveset.
Game 19:4. Andy. I see more demand for him and I feel that he kinda deserves it. Don't care too much either way.
Game 20:5. Dillon. Don't care either way.
Game 21: 2. Isaac. I really liked what I've played of Golden Sun and I always thought he was interesting and deserving. He's my 2nd most wanted after Decidueye.
Game 22:10. Mike Jones, though again I don't care either way. (Both of them seem interesting tho)
Game 23:3. Spring Man, though see above.
Game 24:11. Ray 01. 3rd time's the charm

Game 25: 1. Give me that Dee.
Game 26:9. Starfy. Don't care either way.
Game 27: 13. Dark Samus. Don't care either way, but as the "Geno doesn't have a shot in hell" guy, I'm kind of obliged not to vote for him, no? (tho I've still yet to play SMRPG or any if the Metroid Prime games)
Game 28:5. Isabelle. Don't care either way...? Idk, I guess Isabelle makes more sense even if I don't like Animal Crossing, and I wasn't big on Medusa in KIU.
Game 29:2. Dixie Kong. Kinda long overdue.
Game 30:10. Krystal... Don't want her, I just want Daisy less.

My Votes:

Some of the harder choices and notes:
Dixie Vs. Meowth; The hardest choice. Dixie's on my top list, but Meowth is a Pokemon I wanted back on the original 64 game. Anyone outside those in my signature Meowth would have won against handily.

Isabelle Vs. Medusa: I like both these gals for very different reasons. Isabelle just edged out Medusa because overall I prefer Animal Crossing to Kid Icarus. Fight me.

Lyn vs. Sami: I changed between both options repeatedly. Went with Lyn when I saw Andy was a choice later on. Advance Wars needs some love I just can't choose between them, and Lyn's the most popular Fire Emblem gal of all time.

Waluigi Vs. Balloon Fighter: My most wanted retro vs. someone I genuinely quite like. Went with waa but it was close.

Spoiler: Round 1

Game 1:1. King K. Rool (I think it's time K. Rool got into Smash. He's been getting requested for quite a while now and I prefer to have a new DK rep and villain than Pauline as a new Mario rep.)
Game 2:8. Sylux (We need more Metroid reps and more villains so Sylux takes this easily.)
Game 3:13. Mach Rider (Unfortunately, I don't really care much for Impa and don't understand why people wanted her in Smash pre-Hyrule Warriors. I think Mach Rider would be an interesting retro addition I guess.)
Game 4:5. Chorus Kids (Rhythm Heaven rep although I'd prefer Karate Joe.)
Game 5:2. Takamaru (Great retro Nintendo rep and we need a katana user in Smash. His moveset could be pretty cool and would be better than what they would do with Chrom.)
Game 6:7. Wonder Red (He's a pretty cool guy to have in Smash. I think he should have been in Smash 4 due to how popular and well received his game was at that time.)
Game 7:3. Captain Toad (If there has to be a new Mario rep it HAS to be this guy. As much as I like Captain Syrup, Toad just deserves to be in Smash already. I would also like it if Peach's Toad counter got replaced by something else too.)
Game 8:6. Ganon (I would have said Sceptile if this were a few years ago, but someone has taken his spot for grass starter in Smash. I think a revamped Ganondorf as Ganon based on Hyrule Warriors would be super cool.)

Game 9:1. Decidueye (THIS is the grass starter that needs to be in Smash now.)
Game 10:8. Lyn vs (As much as I like Advance Wars, I really think that Lyn needs to be in Smash. In fact she should have been in Smash 4 instead of Lucina. Yes I know she was added in last minute since she was easy to implement, but I think that Lyn deserves to be in the roster much more.)
Game 11:4. Chibi-Robo (Chibi-Robo is another highly requested one and I think he'd be pretty interesting as a fighter in Smash. Plus I don't really care much for Kid Icarus truth be told.)
Game 12:12. Masked Man (While I do like Mimikyu's concept, the truth is that I'm not a Pokemon fan at all and that I vastly prefer the Mother games over them as the definitive Nintendo rpg. I also just want another Mother rep, but I think I'd prefer Ninten or Giegue.)
Game 13:2. Waluigi (It's time he got into Smash. He should have been in Smash since the last game honestly.)
Game 14:7. Skull Kid (Don't care about Saki. Skull Kid is the Zelda newcomer that I want personally. He's a pretty cool villain and has unique moveset potential.)
Game 15:14. Adeleine (Okay so I haven't played Xenoblade 2 so I can't say much about Rex. Not only that, but I am a huge Kirby fan so I think Adeleine would be interesting although I prefer other Kirby reps.)
Game 16:11. Excitebike (Yeah I know. Thing is that for some reason that I can't really explain, I've always been uncomfortable with the idea of Paper Mario in Smash. Excitebike had also been considered for Melee just like Mach Rider and I think he could have a unique moveset using his bike to fight.)

Game 17:1. Ridley (I don't care much for Punch Out! and I really like Ridley as a villain. Even though he is pretty big, I think there are workarounds with his size. Plus he's a freakin' dragon space pirate. Something that I've always thought was cool was to have some sort of Ridley mode or to have him as this super secret difficult to unlock character that is super OP.)
Game 18:9. Marx (Don't care much for Kid Icarus + huge Kirby fan. Also Marx is my number 1 most wanted first-party character for Smash. We need more Kirby reps and villains soooooooo Marx NEEDS to be in Smash.)
Game 19:4. Andy (Advance Wars needs a rep and this is it. The AW series is probably one of the series that represents the GBA era when I think about it.)
Game 20:12. Qbby (Qbby is my third most wanted first/second party character and of course it has to be a HAL character. I really find his moveset potential to be incredibly interesting and fun. He also has three games and an amiibo so I think he has good chances.)
Game 21: 2. Isaac (He's also long overdue for Smash, He should have been there since the last game. His series is also one of the series that comes to mind when thinking about the GBA era.)
Game 22:10. Mike Jones (As much as I'd like Midan to be in I think Mike Jones just appeals to me more. He's like the western counterpart to Takamaru and reminds me of Ness as well.)
Game 23:3. Spring Man (Inklings got in, I think Spring Man has a high chance as well. He'd also have an interesting moveset.)
Game 24:6. Black Shadow (This is where Ganondorf's moveset should go while he gets an actual moveset that represents his character.)

Game 25: 1. Bandana Dee (Second most wanted first party character.)
Game 26:8. 9. Starfy (I really like the Mother series, but I think Starfy deserves to be in as much as Andy and Isaac for similar reasons as them. Plus he's the Kirby of the sea.)
Game 27:4. Geno (It's Geno's time to be in Smash. He also should have been in Smash 4.)
Game 28:5. Isabelle (I don't care for either, but I guess a second Animal Crossing rep wouldn't hurt.)
Game 29:2. Dixie Kong (Dixie Kong is super relevant right now and was also considered for Brawl so this is he time to shine again.)
Game 30:10. Krystal (I'd take another Star Fox rep over another Mario rep like Daisy.)
Game 31:3. Elma (I don't care for either, but ehhh Elma I guess for the sake of skipping over Rex.)
Game 32:6. Ashley (A lot of people really want her and I think having a magic user like her would be nice too.)

First of all, thanks for a great first round! We had sixty people participate! I never expected that kind of response, so thank you! I’ll be working on that third-party version.

A few comments:
SethTheMage : My spelling was correct there. I was referring to Mallo from Pushmo, not Mallow from SMRPG. If you aren’t familiar with him, check out his support thread! It doesn’t have many posts, but it has useful information.
TheEgilHasLanded : Welcome to the Boards! Thank you for making this thread your first place to visit!
Llort A. Ton : I mentioned giving Geno a spot despite him being third-party in the OP. Basically, it felt more proper for him to go against the likes of Waluigi and Daisy rather than Phoenix Wright or Doomguy.

EXTRA NOTE FOR MIDNA FANS: I originally had it as just Midna and added Wolf Link when asked for clarification. I had seen people before say they would only support Midna if Wolf Link was there, so I thought it would be a useful clarification. I did not realize that there were people who felt the opposite, as multiple people commented on the first round. For that reason, I won’t edit the bracket, but feel welcome to consider the extent of Wolf Link’s presence however suits you best. I don’t consider him a full character like I would with Rex or Pyra, so I don’t want his presence or absence affecting the outcome. Don’t worry, it didn’t matter for the first round.

Anyways, I assume you want to know the results. A few came fairly close:

1. K Rool defeated 16. Pauline by a score of 55-5
Well, okay, this one wasn’t close, but that was to be expected. This was the most lopsided finish.

8. Sylux defeated 9. Celica by a score of 35-25
Relatively close, but Fire Emblem resentment is strong.

4. Impa defeated 13. Mach Rider by a score of 42-18
Impa won big, but is probably going to have a serious test in Round 2.

5. Chorus Kids defeated 12. Mallo by a score of 48-12
The most dominate performance by a 5-seed. It might be that Mallo was a weaker opponent, but I think there’s genuine interest in a Rhythm Heaven rep.

2. Takamaru defeated 15. Chrom by a score of 53-7
Never in doubt. Poor Chrom.

7. Wonder Red defeated 10. Lycanroc by a score of 46-14
Lycanroc, being maybe the third most wanted Gen 7 newcomer, was no match a character from an unrepped franchise.

3. Captain Toad defeated 14. Captain Syrup by a score of 47-13
Captain Toad won handily, but a decent amount of people felt bad having to cast a vote against Syrup. Maybe she could have fared better in a different matchup?

6. Ganon defeated 11. Sceptile by a score of 38-22
There were moments that I thought Sceptile had a chance, but it never developed.

1. Decidueye defeated 16. Tingle by a score of 46-14
Decidueye won big, but it was the least impressive performance of the top seeds. Could the archer be in trouble?

9. Sami defeated 8. Lyn by a score of 33-26
The only “upset” on the entire left side. Lyn came very close, but a Wars rep took precedence over individual popularity in the end. Farewell, Fire Emblem.

4. Chibi-Robo defeated 13. Viridi by a score of 45-15
Well, Viridi didn’t do as terrible as I feared.

5. Mimikyu defeated 12. Masked Man by a score of 34-26
I was a little surprised this came so close. Guess there is still some support left for the once popular Masked Man. Still, Mimkiyu took the day.

2. Waluigi defeated 15. Balloon Fighter by a score of 51-9
Waluigi likes this.

7. Skull Kid defeated 10. Saki Amamiya by a score of 40-20
Seems Skull Kid’s support thread started worrying a little too soon. He won this handily.

3. Rex & Pyra defeated 14. Adeleine by a score of 39-21
A decent effort from Adeleine in the closest 3 vs 14, but it was not meant to be. Rex & Pyra’s detractors might keep them from going all the way, but there was more than enough support to prevent an embarrassing loss.

6. Paper Mario defeated 11. Excitebike by a score of 37-23
This had potential to be a trap game, but Paper Mario came out alright. The "No Second Mario" crowd wasn't as loud as I feared.

1. Ridley defeated 16. King Hippo by a score of 50-10
Mostly a formality.

9. Marx defeated 8. Hades by a score of 36-24
I don’t know how stable Marx’s meteoric rise in popularity is, but at least this proves that there is some weight behind it.

4. Andy defeated 13. Henry Fleming by a score of 49-10
Andy won easily, but I think Henry Fleming might have been more competitive against Impa or Geno.

5. Dillon defeated 12. Qbby by a score of 37-23
I thought Qbby would be too obscure for most, but he gave a pretty impressive effort here. Good for Qbby! Or, just alarming for Dillon.

2. Isaac defeated 15. Sable Prince by a score of 52-7
Interesting that the two-seeds have been more dominant than the top dogs on average.

7. Midna (w/ Wolf Link) defeated 10. Mike Jones by a score of 33-27
Another close one, but Zelda characters were immortal in this first round.

3. Spring Man defeated 14. Muddy Mole by a score of 47-13
I wondered where the line of obscurity would be drawn. Muddy Mole found himself on the wrong side of that line.

11. Ray 01 defeated 6. Black Shadow by a score of 35-25
Numerically the biggest upset of the Round, but it makes sense. I knew it would be close, but I thought people would be excited for another F-Zero rep and an opportunity to dump The ‘Dorf’s moveset on him. Turns out Ray isn’t as obscure as I thought he might be, which is certainly a good thing.

1. Bandana Dee defeated 16. Kamek by a score of 50-10
RIP Kamek, indeed.

9. Starfy defeated 8. Porky Minch by a score of 35-25
The 8 vs 9 matchups were all competitive. Starfy took this one home in the end.

4. Geno defeated 13. Dark Samus by a score of 39-21
The closest of the 4 vs 13 seed games. Even so, Geno should have a good chance in the Battle of the Overrated.

5. Isabelle defeated 12. Medusa by a score of 32-28
Isabelle skates by in the closest matchup of the round, but was exposed as probably the most overrated participant. A lot of the votes cast for Medusa were described as anti-Isabelle votes. From what I’ve read, a lot of people consider Isabelle likely, and I hadn’t encountered that much active antagonism against her, so I thought she was better liked than this.

2. Dixie Kong defeated 15. Meowth by a score of 52-8
There were some regretful Meowth fans, but regret didn’t translate into votes.

10. Krystal defeated 7. Daisy by a score of 39-21
I predicted Krystal to win this, but not so completely. I think we all know Krystal is doomed to lose against Dixie, but at least she can rest well with confirmation that she doesn’t hold the title of Most Controversial Newcomer.

3. Elma defeated 14. Mona by a score of 43-16
Not close, but Mona got more votes than I expected, honestly.

6. Ashley defeated 11. Lip by a score of 36-23
A decisive, though not entirely dominant, victory for Ashley. It seemed most people who cast a vote for Lip were genuinely excited for Lip and not just going against Ashley, so that’s good news for both. Can Ashley do better against Elma than her other WarioWare counterpart?

Game 1: 1. King K. Rool
Game 2: 4. Impa

Most reasonable and deserving choice for a Zelda newcomer. There are multiple ways they could take her character, all of which would work. I usually support new franchises, but Rhythm Heaven has never excited me that much, though I would be ok with it.

Game 3: 2. Takamaru
Game 4: 3. Captain Toad
Game 5: 9. Sami

I hate to go against Decidueye, but how could I say no to Sami? She’s cool, would represent a needed franchise, and could be fun to play as. Would be interesting to see if they could incorporate anything from Sanke’s moveset.

Game 6: 4. Chibi-Robo
Game 7: 2. Waluigi
Game 8: 6. Paper Mario
Game 9: 1. Ridley
Game 10: 5. Dillon

This one is painful. If Sami was out, I might have gone with Andy. I really want both franchises represented, but I find Dillon cooler as a character.

Game 11: 2. Isaac
Game 12: 3. Spring Man

Both would be unrepped franchises. I don’t usually factor in relevancy that much, but I can’t ignore it here. ARMS also has moveset potential that immediately writes itself.

Game 13: 1. Bandana Dee
Game 14: 5. Isabelle

Difficult in that I don’t really want either character to advance that badly compared to some of the others I’m being forced to vote against, but at least Isabelle doesn’t have multiple more deserving characters from her own franchise.

Game 15: 2. Dixie Kong
Game 16: 6. Ashley

Elma is a decent choice, but WarioWare really needs to have a second rep to fully establish itself in Smash. Ashley is popular, has moveset potential, and just has the looks and personality of a Smash fighter.
