And since we're going on 3rd Parties again, I feel we should take the time to discuss the ones outside Metal Gear, Sonic, and Namco-Bandai again.
So, I first want a list of series that Nintendo has had a guest character or crossed over with, and series that there was a guest character from another franchise not made by Nintendo.
This is excluding any from Namco, obviously. (And excluding Sonic, duh.)

Ok then...

There's the generic Final Fantasy Characters from Mario Hoops and Sports Mix.
There were those WiiU exclusive Nintendo summons in Scribblenauts
The latest Ikadai street games are Dragon Quest/Mario crossovers
And
Pokemon conquest was a crossover with Nodobunga's ambition.

Those are the only non-Sega, Konami and Namco ones I could find. Well Nintendo did cross-over with EA sports but all the "characters" from those are real people so that'd be hell to sort out.

(For the record, Mario, Luigi and Peach appeared in SSX and NBA Street and the SNES version of Little Mac was unlockable in a boxing game.)

Oh yeah, that's coming up.

Sonic and Snake have crossed over with others but that doesn't improve their chances. Which is a shame as I'd really like to see how Optimus Prime would work.

Nobunaga's Ambition is by Koei and it's Shin Megami Tensei.

Some choices and reasoning:
Capcom characters:
Mega Man - most known Capcom character and widely popular.
Ryu - main character of the Street Fighter franchise.
M. Bison - SF4's producer Yoshinori Ono has stated that if a Street Fighter were to be in Smash, he would pick Bison as the character.

Namco Bandai characters:
Pac-Man - video gaming icon and Namco's mascot.
Lloyd - arguably the most popular Tales character among the Smash fanbase and also has strong ties with Nintendo.
Cless - he's to the Tales franchise as Marth is to Fire Emblem, being the first protagonist of the series.
Heihachi - the most known Tekken character and he's not out of the realm of possibilities.

Square Enix characters:
Slime - Dragon Quest mascot and has strong ties with Nintendo consoles having appearing alongside Mario characters in some Mario sports games and Fortune Street.
Black Mage - popular Final Fantasy character which appeared in the original game for the NES. Also appeared alongside Mario in Mario Hoops and Mario Sports Mix.

Lol. The only real-life person that isn't associated with Nintendo (such as Miyamoto, Sakurai, Reggie, etc.) or a historical figure (such as Nobunaga Oda) that would make any sense is Mike Tyson.

Could you just imagine if Nintendo got the rights to use Tyson for Smash Bros.?
With Mr. Dream as an alt color?

Dynasty Warriors VS. had Link and Samus costumes, so I guess that counts as a crossover. I've not seen it mentioned yet either.

Also, no one answered my question last time. Have the HAL Labs retro characters been kicked off the consideration roster or are they getting their own separate section that's not been posted yet? I feel like they ought to be on the roster seeing as how HAL Labs has had such a huge influence on Smash Bros., and that Sakurai might honor his first home studio with a legacy character like Lolo or Hal Bailman.

They're not going to be on the chart.
Closest you're going to get is Lololo & Lalala on the Kirby section, and that's because the likes of Hal Bailman and the original Lolo are not owned by Nintendo, making them 3rd Party characters.
