I'd like to talk about my home slice
If we look at the fact that Sakurai put Snake in the game,
against what his employer wanted, and defended the decision to add him to the game, what does that say to you? I see people allege that his friendship with Hideo Kojima is nothing to talk about, whereas I think it's incredibly important to be aware that they have a distinct friendship.
As I've said before, if Sakurai viewed Kojima as a schmuck, and thought that Metal Gear was unimportant, then it's probable that we wouldn't have seen Snake in the first place.
Not to mention, Snake meets essentially every single criteria.
1) Appeared on a Nintendo console
2) Made people want to play the game
3) Incredibly unique
4) Contributes to game balance
The first requirement does not mean you have to appear frequently. It just means that you had to appear on a Nintendo product, which he had, port or no port. He has a history (however small) with Nintendo, and it continued with the latest port of Snake Eater on the 3DS. So the fact that he is more "associated with Sony" is moot. He isn't a Sony character at all. He's a multiplatform legend.
Sakurai reserves 3rd party spots for what he considers "Legendary 3rd Party characters". So far we've seen Snake, Sonic, and Mega Man get introduced to the Smash Bros Universe. It makes complete sense for all three of them to be there. MGS is a series with a massive following, selling millions upon millions of copies per installment (save for the ports on the GCN and 3DS). If Snake were a character on the same plane as say the red bird from Angry Birds or Rayman or some other third party nobody, then it would be understandable for him to be cut.
Snake being a favor to Kojima is certainly a big part in why he got in. However, if Snake didn't have his own merits, there is no way in hell he'd get in the game. Sakurai most likely takes this series very seriously, because he keeps himself in line with his own guidelines. He isn't going to stuff the game with 3rd parties. He isn't going to stuff the game with 16 Mario characters. This guy knows what he's doing. He added Solid Snake as a complete shock character, and felt that he would generally be accepted by the fanbase.
I'd say he was right in doing so.
