That happened to my Blue version, on which I had caught all 150 Pokémon. I was very mad.

This same thing happened to me on several ocassions, especially with both my Silver and Blue versions, I had genuinely caught and raised most Pokemon in both versions, only to turn it on one day and see the horrifying "New Game" option without the continue, needless to say I was discouraged quite a few times.
