I kind of like this idea.I think it would make sense if some stages shared songs. Gerudo Valley theme would be default for Gerudo Valley, but an alternate for the possible new Wind Waker stage à la Pirate Ship in Brawl. Likewise, the Skyloft theme would go to Skyloft on Wii U but to Spirit Tracks stage on 3DS. See my point?
That way both games could have the same soundtrack, but the songs could be differently distributed. Of course, there's the possibility of version exclusive songs due to different stage selections.
