It would explain why he doesn't show up in the Wario games; the Nintendo SPD1 team (formerly the Nintendo R&D1 team) dislikes using characters they didn't make.
It's why Wario exists in the first place; he was meant to be a caricature of their distaste of making a Mario game. He was meant to be a one-time villain but grew so popular that they started making games based around him.

Miyamoto may be the same way, if what I remember correctly about Sticker Star using none of the original characters from previous Paper Marios because of his involvement....

Myamoto, the more he gets old, the more he does stupid decisions. He saw that himself after the failure of Wii Music and now is only a director. He still has some great ideas, and do some great stuff, but you have to admit that Myamoto has some weird ideas for the Mario series that doesn't please the fans well.

It was pretty awesome, although I don't think he ever appeared in the games. You would think with the these princesses running around, they'd be a recurring prince... At least introducing a human prince would be a nice aesthetic change, but I'm open to anyone really (as long as he/she looks different from most of the main cast). Yeah, Wario Land's a separate series. But I wouldn't mind seeing another game. Gah, there's so many awesome games that I'd love to see get another game/revived haha.

I know they're doing that stuff, however, compared other fandoms like Pokémon, Kingdom Hearts, Zelda, Sonic, etc. the amount is very low.
