Dark Pit is too major of a character to be left out, being only under Pit, Palutena, and Hades in importance to Uprising (and just above Viridi).What are your reasons for that decision out of curiosity?
Lyn only has the whole "Assist Trophy" thing, in which case it's a double standard to keep her and not Knuckle Joe, who everyone wanted off. Or Jeff, since no one seems to be defending him.
Magnus only appears in 3 chapters and is playable while Pit is controlling his body. Dark Pit appears in 9 chapters, one of which is a whole chapter where you play as him, and appears in the multiplayer mode as the Angel for the Dark Team.I would add Magnus. He's not an extremely likely choice at all, but under the same grounds of Dark Pit as being a recurrent story character within Uprising (and to actually be playable at one point), it seems only fair to have him so as to not set a double standard. I'd otherwise remove Dark Pit for the same reasons we'd remove Magnus.
Leaving Dark Pit and taking out Magnus is not a double standard.
I will consider this. Though at the same time, Mother being a niche series does not bode that well for the series getting a third character as it is, and it would likely be between the series' first protagonist and the feasible villain that's been in two of the three games that also happened to be featured as a boss in Brawl.Masked Man also seems like a likely Mother candidate (likely being a loose term for being one of the only possible Mother candidates), so I would add him as well were it my choice. He's had ample demand within the Mother fanbase, so it's worth consideration at the very least.
(By "feasible", I'm referring in comparison to Giygas, who is the unfeasible villain that's been in two of three games.)

I'd say keep Lyn as she was both an assist trophy in Brawl and the first FE character that most westerners played outside of smash.
As I said before, the AT point is rather moot considering that everyone wanted Knuckle Joe gone despite being AT and no one is defending Jeff since he was an AT.Lyn because she was the first Fire Emblem lord and was an AT in Brawl.
As for the point of being the first Western Lord, that honestly doesn't mean much. Consider that Smash is being made in Japan, and that at this point in time, we have Awakening to deal with for characters as well as planned Melee veteran Roy, and that doesn't leave much room for options. Even keeping Anna on the list is a stretch to me.
Actually, Dark Pit wasn't a palette. His conception is based off of Pit's black palette in Brawl, but has quite a few differences in coloration.Dark Pit because he was already a palette swap in Brawl, and I don't see him getting his own slot.
Aside from that, there's always the possibility of Dark Pit coming in wielding his signature staff if this image Sakurai put on his Twitter is anything to go by.

Claus was arguably more popular as a Smash request worldwide than main character Lucas during Brawl's time, and you can see how well that turned out.
And going by what little we know of the series' requests anywhere, Kumatora is apparently the most requested Newcomer for Japan now. At least that's what Chrono saw.
