Also, I decided to get the GBC Pokemon TCG game.
Which is good for me since I know nothing about it. I can only see this ending in wonders.

Conker wasn't a wide known character, only having one game before Bad Fur Day that didn't sell much and appearing in DKR.

Jak and Daxter isn't Nintendo's, it's Sony's.

Dunno, Gen 1 shown it as not completely kid friendly. Team Rocket is literally the mafia which worked in trafficking rare pokemon for casino usage. Also Gen 1 is the only gen in which you fight a dead pokemon.

Pikachu in space. Deoxys as the main enemy, teamed with Mewtwo and Giratina. Planetoids populated by Pokemon far and wide. Gravity effects. Like Pikachu Park, but good.

Oh my, criminal organizations appearing in a series. It' not like it has ever hapenned in, say, any Batman cartoon targeted at kids.

Cartoon series got nothing on WW2 era comic books which were meant for kids and older that depicted lots of guns and nazis/etc.
Just because it shown up in another thing does not make it suddenly pure kid friendly ya know?

Yeah, cuz' current Batman material that is meant to be for kids totally don't have psycothic killer clowns, a corrupt politician that is part of a criminal empire and is shown to make deals, a lawyer with half of his face totally burnt, a guy that is dealing with the probable loss of his wife or other important members of his rogues gallery.

Pokemon Colosseum was made with an older audience in mind, hence the gritty atmosphere, ~17 year old protag, etc. If they want to make a Pokemon horror game (which I'm sure is possible if they really want to), I would expect another developer other than Game Freak for some reason. That being said, I think the game wouldn't be that extreme or your traditional horror game, and focus more on atmosphere, sorta like the Luigi's Mansion series with its cartooniness(?) or maybe something like Majora's Mask with a darker story (and some nightmare fuel elements).

Either way, it's a risk that I would love to see happen actually.
