Yea, I agree with this. IMO there is more to this story to explain why Ray in under water.Hmm, for those confused about why Rayquaza attacked, may I propose a theory:
In Destiny Deoxys (a Pokemon movie), Rayquaza attacked Deoxys out of being territorial/protective when it arrived, so perhaps the same happened here?
I actually think that Fox's arwing, after falling through the skies from being downed by the Halberd, slammed into Rayquaza which fell into the lake. Diddy Kong, being separated from DK and hearing the crash, goes to investigate. He sees the Arwing and approaches, but Rayquaza rises from the lake in anger and attacks the already damaged Arwing in "vengeance". It grabs Diddy thinking he is involved with the Arwing, and we know what happens afterwards.
So I agree with the user that said that Rayquaza is probably confused about all this and was just defending itself. But, Sakurai refers to it as evil somehow, so it may also just be part of the Subspace Army...
Ray surely isn't a bad guy in the games seeing as he spends all his time flying high in the sky (eating only water varpers) and only comes down to eath to, ya know, stop the other two legendary pokemon from blowing up the world.Why does Rayquaza have to be controlled...it's not like he was much of a good guy. He acts more like a violent monster
I think he could be being controled (maybe by Mewtwo or the SSE dude) cause "evil" isn't something that really suites him.
