The game I had in mind is still a well recognized one (and it is third party much like the two guesses), but you probably never played it.

The main villain actually dies during the game and does not come back for the rest of the game, despite there being a bunch of game still left. However, something the main villain used before dying is still active and needs to be dealt with.

It sure is. Part of why she got a costume was because the author designed enough levels in Super Mario Maker. So Nintendo went, "Sure, why not?" and added her in the game along with the levels that popularized the best girl wars from the fandom.
