Actually, they aren't. That was retconned out. They just work with him and Bowser Jr. And can easily share the same vehicle.

I have no idea where this Isabelle and Alph thing fits though with what you(Extremmefan) said. Do you mean moreso that they were created using assets of another character? If so, that makes sense.

I misread that as a period, no wonder.

Slightly confusing wording aside, pretty much. I preferred their original role, but that role was more created by DiC instead. It's a cartoon thing.

On another funny note, Bowser Jr. actually takes notes from the Koopa Kid design from the Mario Party series, with a bit from the Koopalings in comparison. He more resembles a spin-off character than what we thought were actually Bowser's Kids. XD
