the air part in pirate ship and ps2 isn't really that big of a problem. It just creates an illusion that it affects the game badly. You're right that the wind part is unplayable but ironically, that is why the stage is playable. The chars are floating so much that no one ever actually hit each other during that part. You can also use moves that make you fly higher (marth's forward b, falcon punch, etc.). If you notice, the wind part in ps2 comes and people start saying stuff about it. Then, if you actually look at what's happening then you can see that nobody is even fighting.
Due to that, the flying part kinda get nullify completely like it almost doesn't even exist. A smart player who understand the stage can avoid a hit in that part until the stage changes back really. When I tried it out with falcon, I just jump then falcon punch then double jump then falcon punch. Then slowly fall down.
Same goes for pirate ship. People do try really hard to fight each other during the wind change but at most like 2 aerials will hit during that transformation.
