It is worse when Capcom has also "ditched" Nintendo based on their reasoning as they are not releasing Resident Evil Revelations 2 on Wii U. Same goes for Ubisoft, and a lot of people still want Rayman (not bashing Rayman or Mega Man by the way).

Anyway to continue what I was saying it's strange that they dont support vita or wii u, as they've put a lot of games on nintendo consoles and sony portables in the past. One can conclude it has to do wit low install base. There was also a leaked metal gear solid game for wii u that was found back in 2012. So there is that as well.
Konami generally releases their Japanese oriented games on the 3ds in japan only, as its popular there. Theres a reason they cant bring more to it. Konami has started developing more games with their brand new amazing fox engine, I doubt the regular 3ds could handle the engine. So you cant expect their console titles on the 3ds.
Im sure if 3rd parties come back to wii u, Konami will be one of them. Nintendo and Konami are close, Konami let a nintendo developer make a mgs game and nintendo let them make mario spin offs. They've supported every nintendo console.
Now, about capcom, they dont do wiiu support anymore for some reason. Their games actually sold well on it too. Yet, no monster hunter or resident evil or street fighter. Watch, they're going to use the money they make of MH4U and use it help fund stret fighter for ps4 and xbone and open a mobile studio. They just use the money they make of nintnedo consoles to develop for others. That's pretty scummy. Megaman thankfully still got in. When arguing with a snake hater, I tell them that snake had a game this gen for nintendo and Megaman didn't. I also tell them capcom barely supports as well.This is what they usually say:
1. Megaman has VC titles
2. Megaman was widley requested and popular character.
The VC point gets annoying, but they dont remember out of all the 3rd parties, konami pumps out the most VC. They bring games from MSX(still no metal gear wtf),turbigraffix, and etc.
If support didnt have anything to do with character selection, megaman got in due to popularity and his iconic status. Snake is also popular and iconic and is still relevant.
I really doubt support got him cut, if it was support, it would have been mid development.
When the roster was being decided, snake eater 3d came out and a metal gear game was leaked for wii u. In 2013, love plus and mirror of fate hit 3ds. It probably wasn't support.
