The Last Hero's Theory:

The SSE have been capturing characters, starting with bosses, converting them (Bowser, DDD, etc) or trapping them (Luigi, Zelda, etc) and turning them into enemies (Diddy, Bowser, Zelda, etc). Maybe just as bosses, who knows?
