GF hasn't been marketing Greninja at all lately though, it's only gotten one appearance in the main anime along with a small role in the movie with no signs that it'll be their Gen 6 mascot. Hell, it hasn't even gotten a showing like Blaziken has gotten by this same point in Gen 3's lifecycle.

Additionally, GF themselves has went on record saying that Sakurai is still the one that has the say of what Pokemon get into the game.

Sure, Sakurai does have the say, and it's not like the PC would flat out reject what Sakurai wants to put in. But he has gone on record saying:

I also have to think about if the character pulls the gameplay in a direction I don't want it to go in ... and, of course, whether there are any IP issues to get over and if it'd be too hard to get that particular fighter in the game. Dealing with the Pokemon Company, especially, is quite difficult. They have a lot of details that need to be just right before they'll agree to anything.

Again, with the marketing nature of Smash, I highly doubt they randomly picked Greninja. There's so many other Gen 6 Pokemon that would have been potentially interesting fighters. Why not Chesnaught? He'd be a unique heavyweight, which Smash has few of. Either way, if what they said is true, then it seems like there's more leeway now (though they did throw in the word "typically", which still makes things kinda uncertain).

Except that's what Sakurai said, he stated that his team were given the designs of the Gen 6 Pokémon, saw Greninja, and went with him. Nothing that has been said or done by either Sakurai or GF since has shown that the latter was whispering in his ears saying "pick Greninja!" They haven't advertised it anymore then Delphox or Chesnaught, it didn't get a bigger role in the movie then the other two (in fact, I think Chesnaught's was slightly more notable in it IIRC), no toyline differences, manga appearances, etc. If they really had Sakurai put him in with the intent of marketing him, they haven't been that successful in that regard at all. It's just been treated as another starter so far.

As for why they didn't pick Chesnaught, we don't know. Nothing says that he couldn't have picked him (or Delphox) considering he's a starter and comes with marketability based on that, it just wasn't in the cards for him at that particular moment.

My family makes the food fresh on Thanksgiving, and then basically freezes the leftovers for Christmas. I used to not like this, but the older I get, the better leftovers taste.
