Considering Luigi's Mansion 2, Kid Icarus: Uprising, and Sonic Lost World among the 3DS games I own, online multiplayer is not a concern at ALL. I'm also pretty sure there are a ton of other 3DS games out there that offer online support, likely very GOOD online support at that if my awesome experiances are anything to go by.

.........Who would want to fight Lyndis as a common enemy in Smash Run? Or Dark Samus? Besides, I think that if we do get to fight ATs, it's probably in All-Star mode considering what Sakurai said about them tying into it.
