Even Snake got remixed music in Brawl.

I'm still upset about the lack of xenoblade enemies in smash run.

Just remember it's not the only series that got nothing in that regard. Fire Emblem, Wii Fit, Animal Crossing, Punch-Out!!, F-Zero, Game & Watch, R.O.B., Wario, Star Fox and Duck Hunt also had exclusions. Though bare in mind in some of the cases like Animal Crossing and Wii Fit, it's justified due to those series lacking enemies to possibly use, while in the case of F-Zero and Punch-Out!! it lacks mooks.

I'd be hard pressed to find an enemy for any of those series. But all you have to do to find a good xenoblade enemy is watch the opening cutscene.

For Animal Crossing, they could maybe use tarantulas and/or scorpions, since they are the only insects that actively attack players without being provoked. Since they're so small, they could be used to act like the Mites from SSE.
