It's basically the same logic as to why the incarnation of Link in The Legend of Zelda: Skyward Sword is right handed instead of the usual left handed, to parallel the fact that more people are right handed to emphasize the control scheme more. It's similar in Kid Icarus: Uprising, where Pit became right handed to parallel how the default control scheme is designed for right handed players. Hence why the inconsistency is there.Looking at @ FlareHabanero 's signature, I remind myself of a strange inconsistency about Pit in KIU and Smash: he's left handed in Smash, but right handed in KIU.
In Kid Icarus: Uprising, he holds the bow on his left hand and aims with the right. In Smash, this is reversed: he holds the bow on the right hand and aims with the left hand. He uses the Upperdash Arm on his right hand in KIU, but on his left hand in Smash.
With the Three Sacred Treasures, he holds the mirror shield on the left and the bow on the right in Uprising, but it's reversed in Smash.
However, when fighting with dual blades (bifurcated bow), it's the same in both games. Normal grip on the right hand and reverse grip on the left.
The same applies to Dark Pit, but with one more oddity: he uses the Dark Pit Staff on the right hand in both games. So, I guess they're ambidextrous, having no preference on which hand they use? Seems to be the case.

I find it funny that there was a debate over Link's hand orientation in the first place. I'm more concerned how some Link incarnations know how to handle their first sword with no prior swordfighting experience in the first place.
