Holy crap, nice theory. The only thing I thought when I saw "Bongo Bongo" was me thinking in Korean, "LOL FART." Considering so many words in OOT are Korean (or so they seem).

I remember reading something that Bongo-Bongo chants during the boss battle.

If he did, it gives me more of a reason to be terrified of him.

If the Bottom of the Well was a torture chamber, then what was the Shadow Temple used for?
the candles that you light to enter the temple might be some sort of seance thing to contact the dead. isnt a seance supposed to open the door to evil spirits or somthing? (lense of truth acts kinda like a ouiga board lens) that might be what bongo wanted to do! control the dead! arent the bongos used in rituals for the dead in some cultures?

As far as I know, only Phantom Ganon and Twinrova are directly affiliated with Ganon. Volvagia and Morpha may have been created/resurrected by him, but the other four seem to have no connection whatsoever. Except maybe Gohma, but I kind of doubt that.
Did the DEku Tree not say Ganondorf had placed some sort of curse on him? Thus Gohma is the curse placed by Ganondorf

Gohma = Parasite Created by Ganon
King Dodongo = King of the Dodongos
Barinade = Parisite Created by Ganon
Phantom Ganon = Spirit Created by Ganon
Volvagia = Monster Revived by Ganon
Morpha = Questionable
Twinrova = Witches Loyal to Ganon
Bongo Bongo = Unknown

So morpha and bongo bongo are the only two that are really debatable, but Morpha less so, as it seems to me that it is directly Ganon's doing that magic water with a hostile spirit is in the water temple... so it's probably created by ganon directly... Bongo bongo is interesting to ponder, hence this topic :p

First, I think that the Shadow Temple was used as a prison during the Hyrulean Civil War that started (in my opinion) forty years before the events of Ocarina. Thirty years after the start of the war, it ended shortly after Link was born and left in the care of the Deku Tree. Link was about ten when OoT began.

On the topic about Bongo Bongo, I believe he was a man who lived in Kakariko above the well. He was a warden- type person in the Shadow Temple. He built the torture chambers and cells below his house and added a tunnel to go to the Shadow Temple quickly (by the events of OoT the tunnel has been closed off by the Sheikah). He also created the Lens of Truth and issued them to guards at the prison so they could see through the traps and avoid the toils people without it would have to go through.
Eventually, it was discovered that the man was a spy for the enemy tribe(s) in the Civil War. As punishment, he was given a very slow and painful death. First, his lower body was chopped off (possible explanation as to why BB has no legs?). The Sheikah worked their magic to keep him from bleeding out as they continued. Next, his hands were severed and, finally, he was beheadded.
The Sheikah discovered the tunnel going back to his house and the torture chambers, and it was consequently sealed off. Next, his house was torn down and a well was built. Impa sealed the traitor's spirit at the bottom. All the Lenses of Truth were ordered to be destoryed, but someone saw the possible benefits and kept one for himself.

Although, now that I think about it, that seems like a pretty good idea for a fanfic...
That's a really cool idea!
