This is presented in the order and with the thoughts I had when making the team.
Manaphy
@Damp Rock
252 HP / 216 Atk / 40 Spe

Now, why this Manaphy? Its so. . . odd. This takes advantage of Manaphy in an unconventional way, but a very effective way I believe. One of the problems proposed with Manaphy was the 4 move syndrome, but that's an assumption taken from sets that worked in Ubers, sets that relied on Kyorgre support. This set, however, works around those limitations, making Manaphy run on its own with out the Uber support. If you see a Latias, U-turn for the hills, bring in a counter. If you didn't do it off of prediction, you will eat a Grass Knot, but it’s not something you will die off of thankfully. However, that's where you bring out Kingdra, or other swift swimmers. The EV spread also allows Manaphy to do some damage herself. Another boost this receives is the ability to switch in against those pesky status Pokémon and shut down their attempts at sleep or paralysis.
So, what we get is a Manaphy who still is able to hit hard, though not as hard as her Tail Glow set, a manaphy that is able to support her team with rain dance and as a status absorber, gets a nifty U-turn setup, all the while retaining her main feature, instant healed Rest.
Another option would be to ditch damp rock and go with a status orb, abusing Manaphy's ability and enhancing her sweep power, though that's not what I want to use Manaphy for.

Tyranitar won't be switching into Manaphy, but he will very likely be switching once Manaphy has killed another pokemon. From here, Cuteloom takes the cake in taking down the main threat to the Rain Dance stall team by interrupting the rain.
Cuteloom also serves an interesting role in that she can go offensive or defensive or support whenever the situation calls for it. Cuteloom can put a troublesome pokemon to sleep, can stall out a pokemon, or can focus punch them away, without the incredible predictability of a normal Breloom.
The rain takes care of the 4 times weakness to fire, allowing it to fight off a Physical Sweeper Gliscor carrying a Firefang.
Of course, this still leaves us with a pretty big Latias weakness, but at least we have taken care of our Tyranitar weakness.
Mixed Kingdra-
Swift Swim 252 Atk / 240 SpA / 16 Spe Naughty
~ Rain Dance/Dragon Dance
~ Waterfall
~ Hydro Pump / Surf
~ Draco Meteor
This is a typical set taken right out of Smogon. Its a mixed attack. Depending on how you feel, you may want to go with Dragon Dance instead. In fact, I feel I would. It would help shut down the Empoleon counter. Not much to say here since this is extremly standard stuff.
So, we have a single Latias counter. I really don't feel that is enough. Luckily, I have a Scizor designed to counter Latias.

So, what makes this so good for the team? Well, the one thing that could ruin Scizor's fun being a bulky pokemon is Heatran and Rotom. Under a rainstorm, this doesn't matter. However, under a rain storm, we also give a nice boost to another big Scizor counter, Magnezon, thus Shed Shell. How good a Latias counter is this?
Choice Scarf Latias's Draco Meteor vs. Scizor: 48-56%
That's how good it is. It can set up 3 sword dances against weak special attacks like Starmie, and then wreck havok with Bullet Punch.
Now, Breloom, Scizor, Physical Manaphy: all three of these pokemon are going to be weak to Rotom the Rotom variants, and I could use another Rain Dancer. From here I see one pokemon who helps out with this.

An alternative to the standard Spiritomb set. This clearly isn’t the best lead, but it’s the best I can come up with for now. Simple enough, designed to punish Azelf leads, revenge kill Rotom, and set up Rain Dance. Its still rather weak however. Any ideas for an alternative is greatly appreciated.
From here, I begin to worry about an accidental Metagross sweep or a GDose sweep, and I’m still not so confident about having a frail lead be my Rotom counter, so my last pokemon seems obvious to me.

An alternative setup for Scizor or Kingdra. Has some moderate sweeping ability himself, but he is more of a forced to be used against GDose and to escape from Metagross, though I still feel that doesn’t do enough.
As I have already listed, this team is far from perfect, and I’m hoping to get the kinks worked out before I go mess around with other suspect teams. I need some help and suggestions.
