This is presented in the order and with the thoughts I had when making the team.

Manaphy

@Damp Rock
252 HP / 216 Atk / 40 Spe
Adamant
Rain Dance
Waterfall
U-turn
Rest

Now, why this Manaphy? Its so. . . odd. This takes advantage of Manaphy in an unconventional way, but a very effective way I believe. One of the problems proposed with Manaphy was the 4 move syndrome, but that's an assumption taken from sets that worked in Ubers, sets that relied on Kyorgre support. This set, however, works around those limitations, making Manaphy run on its own with out the Uber support. If you see a Latias, U-turn for the hills, bring in a counter. If you didn't do it off of prediction, you will eat a Grass Knot, but it’s not something you will die off of thankfully. However, that's where you bring out Kingdra, or other swift swimmers. The EV spread also allows Manaphy to do some damage herself. Another boost this receives is the ability to switch in against those pesky status Pokémon and shut down their attempts at sleep or paralysis.

So, what we get is a Manaphy who still is able to hit hard, though not as hard as her Tail Glow set, a manaphy that is able to support her team with rain dance and as a status absorber, gets a nifty U-turn setup, all the while retaining her main feature, instant healed Rest.

Another option would be to ditch damp rock and go with a status orb, abusing Manaphy's ability and enhancing her sweep power, though that's not what I want to use Manaphy for.

Cuteloom

Adamant Toxic Orb 172 HP / 204 Def / 132 Spe
Spore
Focus Punch
Sub
Leech

Tyranitar won't be switching into Manaphy, but he will very likely be switching once Manaphy has killed another pokemon. From here, Cuteloom takes the cake in taking down the main threat to the Rain Dance stall team by interrupting the rain.
Cuteloom also serves an interesting role in that she can go offensive or defensive or support whenever the situation calls for it. Cuteloom can put a troublesome pokemon to sleep, can stall out a pokemon, or can focus punch them away, without the incredible predictability of a normal Breloom.
The rain takes care of the 4 times weakness to fire, allowing it to fight off a Physical Sweeper Gliscor carrying a Firefang.

Of course, this still leaves us with a pretty big Latias weakness, but at least we have taken care of our Tyranitar weakness.

Mixed Kingdra-

Swift Swim 252 Atk / 240 SpA / 16 Spe Naughty
~ Rain Dance/Dragon Dance
~ Waterfall
~ Hydro Pump / Surf
~ Draco Meteor

This is a typical set taken right out of Smogon. Its a mixed attack. Depending on how you feel, you may want to go with Dragon Dance instead. In fact, I feel I would. It would help shut down the Empoleon counter. Not much to say here since this is extremly standard stuff.

So, we have a single Latias counter. I really don't feel that is enough. Luckily, I have a Scizor designed to counter Latias.

Fat Dancing Scizor-

Shed Shell Adament 252 HP / 76 Atk / 176 SpD / 4 Spe
Swords Dance
Bullet Punch
Brick Break/X-Siczor
Roost

So, what makes this so good for the team? Well, the one thing that could ruin Scizor's fun being a bulky pokemon is Heatran and Rotom. Under a rainstorm, this doesn't matter. However, under a rain storm, we also give a nice boost to another big Scizor counter, Magnezon, thus Shed Shell. How good a Latias counter is this?
Choice Scarf Latias's Draco Meteor vs. Scizor: 48-56%
That's how good it is. It can set up 3 sword dances against weak special attacks like Starmie, and then wreck havok with Bullet Punch.

Now, Breloom, Scizor, Physical Manaphy: all three of these pokemon are going to be weak to Rotom the Rotom variants, and I could use another Rain Dancer. From here I see one pokemon who helps out with this.

LEAD

Spiritomb @ Damp Rock
Rain Dance
Pain Split
Sucker Punch
Pursuit

An alternative to the standard Spiritomb set. This clearly isn’t the best lead, but it’s the best I can come up with for now. Simple enough, designed to punish Azelf leads, revenge kill Rotom, and set up Rain Dance. Its still rather weak however. Any ideas for an alternative is greatly appreciated.

From here, I begin to worry about an accidental Metagross sweep or a GDose sweep, and I’m still not so confident about having a frail lead be my Rotom counter, so my last pokemon seems obvious to me.

Zapdos
@ damb rock Thunder248 HP / 224 SpD / 36 Spe
Thunder
Rain Dance
Roost
U-turn

An alternative setup for Scizor or Kingdra. Has some moderate sweeping ability himself, but he is more of a forced to be used against GDose and to escape from Metagross, though I still feel that doesn’t do enough.

As I have already listed, this team is far from perfect, and I’m hoping to get the kinks worked out before I go mess around with other suspect teams. I need some help and suggestions.

If you want a guaranteed Rain Dance lead go with Electrode. It's faster than any taunt user so it will always get Rain up and can Explode out so you don't have to take a hit on the switch. Another good choice is Crobat, being faster than everything except Aerodactyl and having U-Turn.

You could replace Zapdos with Torrential Zong as it may in fact be the best Rain Dancer out there. However if you do this you'll essentially be limiting yourself to 4 attacking pokemon, only one of which is actually capable of beating Vaporeon(and with rain up Scizor might not even be able to do that) Actually, now that I look at it, your team actually has a huge bulky water weakness, and Zapdos is your only poke with an electric move. I wouldn't change it unless you could fit something else that can use Thunder. Metal Mario's choice of Rotom isn't actually that bad of an idea.

The main trouble I have with most Rain Dance leads is that they are generally destroyed by 1 other very common lead.

Electrode is destroyed by Metagross
Crobat runs a tough battle with Azelf if he isn't careful, not to mention Aerodactyl. I'd like to retain my inital starter while seriously disturbing the opposing pokemon. So, from this goal I have come up with:

Jirachi@ Choice Scarf 240 HP / 160 Def / 76 SpD / 32 Spe
Trick
Wish
U-turn
Rain Dance

a combination of the Wish Support and Lead to give me a rain dance supporter who can actively support my team, shut down leads, and it takes the place that ZapDOSE gives currently.

To cover my bulky water weakness, to stop the potential of a GDose sweep, I'll bring out standard Rotom-C
http://www.smogon.com/dp/pokemon/rotom-c
perhaps with Rain Dance instead of Will-O-Wisp and Thunder in place of Thundershock.

EDIT- Now I fear a massive Heatran weakness, or am I over fearing it?

Isn't 252HP EVs on Scizor one of those Stealth Rock Numbers or something? Cut it to 248 and invest the 4 somewhere else.

Focus Sash on Electrode will make it live long enough to set up rain and explode, even against Metagross.

Your team MIGHT have a slight problem with Heatran with HP Ice but otherwise I don't see him being a problem.

What is your spread on Spiritomb?

Spirtomb has been replaced with this-

Jirachi@ Choice Scarf 240 HP / 160 Def / 76 SpD / 32 Spe
Trick
Wish
U-turn
Rain Dance

a combination of the Wish Support and Lead to give me a rain dance supporter who can actively support my team, shut down leads, and it takes the place that ZapDOSE gives currently. I don't like a suicide lead, and other than Choice Scarf Heatran, no other common lead shuts this one down, allowing me to use it as a Rain Dancer in the mid game.

This is my new lead. It destroys other leads, sets up rain dance, provides wish support, and screws up other leads. I also use it in case a staller is giving me trouble for some reason, so I steal its leftovers. That's situational, but it has stopped the occasional Skarmory and Bulky Water.

I tested today without Rotom and with Zapdose, and my team definitely needs him. If I'm not careful, a bulky GDose can set up some Dragon Dances and sweep my team. Rotom can help stop that.

Thanks for the suggestions everyone.

I like the use of Kingdra. I think he makes a wonderful addition to any Rain team with his bulk and damage abilities.

According to my calculations, Modest Choice Specs Latias will 0HKO 248HP/0SpDef Adamant Scizor roughly 50% of the time after SR damage in the rain. (79.3003% - 93.586%)
Wrong calculations. Disregard this post please.
