DISCLAIMER: I am, in no way, intentionally being a prophet nubsicle. I don't even think I'll get this right if I guess it up. I have my sources on this.
(Note: When I say Player, I mean whoever is playing when playing through ALONE.)

I am not saying that those will be the last characters in the Subspace Emissary after Peach being saved, but I have a strange feeling that they will be the next characters to have an Emissary update in the Dojo's conditions.
So far, Mario won the stadium match, Peach was rescued (with Petey Piranha not being defeated), Mario got cannonball'd, Zelda was Trophied and captured by Wario, Mario landed in Skyworld, Pit found Mario and they both went down to "earth", Kirby went with Peach on a Warp Star to follow the Halberd, Kirby and Peach encountered Fox in an Arwing, Kirby and Peach made it to the Halberd, Fox crashed in the forest, Donkey Kong and Diddy Kong went after a Goomba and a Hammer Bro that stole their bananas, and Diddy Kong found Fox and fought Rayquaza that for some reason lived in a lake.
Now for the other stuff we found in videos and other screenshots...
Yoshi in the Subspace Enemy update appears to be in a forest. Donkey and Diddy Kong's first video seem to take place in a deeper part of that same forest. Fox in the earlier screenshots of the Emissary is also in that forest, but it looks like it's more twisted and morphed. Also, there's a hole in his second screenshot in that same update that seems to lead somewhere underground. Maybe this suggests another Subspace bombing?
Pit seems to have ended up in the tunnel-river-thing in Twilight Princess Hyrule that goes from Lake Hylia to Upper Zora's River in one of the Enemy screenshots, but Mario is nowhere in the screenshot (or he might be the funny blip in the background. Star KO?). Another screenshot from that update shows Meta Knight in a place that seems to be Gerudo Desert (evident from the Snowpeak area visible in the distance). Meta Knight is supposed to be running the Halberd, though. At another point in the storyline, Link and Yoshi see the Halberd flying away (yes, AWAY, no Ordonian moment here) from them in a semi-wasted field.
Here's what I think happened in this scenario...
(Note: I might not get some names right, but they don't matter much wherever they are.)
Mario fights against Kirby in a stadium. Pit watches the match from up in Skyworld, cheering. Peach and Zelda are watching in the audience, but somewhere in a special reserved seat kind of place. Kirby is KO'ed and turned back into a trophy, but Mario revives him from his Trophy state and shakes hands with him. The crowd cheers for Mario and Kirby for being plain old good sports.
The Halberd appears and drops Shadow Bugs in the stadium ring. Red, ominous clouds follow the Halberd's path and tint everything a dark red. The bugs turn into Primids, who then go on to attack the two fighters. Peach and Zelda figure out what is happening and go onto the battlefield to defeat the monsters.
[Player chooses Mario and defeats the group of Primids.]
All the Primids are defeated, but Mario, Kirby, Peach, and Zelda see something appearing out of the red clouds. The figure is the Ancient Minister, holding a Subspace Bomb. He drops the bomb and flies off back to the Halberd, which is leaving the area. R.O.B.s hiding behind the Bomb come around and activate it. Mario runs towards the Bomb, hoping to destroy it before it goes off. He hears a loud bang and turns around, just to look at a cannonball hurtling towards his face. He is blasted off into the sky. Kirby runs after him for a bit and looks up at the sky, while Peach and Zelda are captured in cages. The one who caught them was Petey Piranha, who must have been dropped off once the Halberd left.

Peach lands safely next to Kirby. They both run to Zelda's cage, but something blocks them: Wario. Wario is holding a Trophy Gun and points it at Kirby and Peach, threatingly. He turns around and notices Zelda, who is still recovering from the fall in her cage. She gets out, but not in time to avoid a shot from the Trophy Gun. She is struck in the cheat and Trophied. Wario takes Zelda and runs away. Kirby and Peach run after him to save Zelda. Kirby passes by the Subspace Bomb.
The timer is at five... four... three... two... one...
... BOOM!
The stadium is gone, but Kirby and Peach manage to escape via Warp Star.
Meanwhile, Pit sees what happened to the stadium, and sadly, Kirby, Mario, Peach, and Zelda. Palutena appears behind him and gives him the Sacred Bow. He kneels down and accepts the Bow. Palutena tells him to go and help out. He then leaves and dives through the sky...
Kirby and Peach continue flying through the sky on the Warp Star. They find the Halberd sailing from behind them and infiltrate it. On another side of the ship, an Arwing attempts to attack the Halberd. The Halberd's laser cannons shoot at the Arwing, but it barrel rolls out of the way. An extending claw then launches out of the ship and hits the Arwing, sending it crashing towards the ground. Kirby and Peach are scooped up by the gust of the crashing Arwing and fly towards the ground in another direction.
[Player selects Kirby.]
Kirby and Peach manage to land safely on some clouds. They descend into a rocky, mountain/canyon-like area in the middle of a grassy area with trees...
The Halberd flies over Pit, who landed on a rock platform floating in the sky. It drops Shadow Bugs all over the place, including on Pit's platform. Pit defeats all of the Primids he can and runs off. Pit encounters a Greap and defeats it, and finds a Trophy Mario in the clouds.
Pit revives Mario from his Trophy state. Mario then has a flashback to when he was hit by the cannonball, and what happened to the stadium. They both nod and jump away to another direction, most likely following the Halberd...
Meanwhile, in the forest, Donkey Kong is defeating some intrusive baddies. A Hammer Bro is driving around hairpin turns and cliffsides, with a cargo of a huge heap of bananas and an assisting Goomba. Donkey Kong sees the car and runs after it. The car is already below the cliff, but it shoots three Bullet Bills at Donkey Kong anyway. DK braces for impact as a monkey hops over him and fires a shot from his peanut popgun; Diddy Kong.
The first two shots brought down two of the Bullet Bills, and the last two brought down the third. Diddy and Donkey Kong finish off in style, and chase the Hammer Bro in the car.
[Player chooses Diddy Kong and goes through a certain door somewhere along the level.]
Diddy Kong seperates from Donkey Kong, probably to find the banana thieves faster. He finds a lake in the forest. Suddenly, a long, green dragon, Rayquaza, erupts out of the lake. Rayquaza fires an energy beam at a crashed Arwing near the opposite shore and snatches up Diddy. A figure jumps out of the Arwing and frees Diddy Kong in a flash; Fox.
[Player most likely chooses Fox and defeats Rayquaza.]
Rayquaza fires another blue energy beam at Fox, but Fox's reflector fires it back at the dragon, sending it back into the lake. Fox beckons to Diddy, telling him to come with him...

- Samus will somehow infiltrate the Halberd or get in an airship to take it down.
- The Halberd will also fly towards Hyrule in this situation, and most likely try to destroy it. Anybody smell ANOTHER broken Bridge?
- Link seperates from Yoshi and goes down into what looks like underground Kakariko Village, but from the Twilight Princess version, not Ocarina of Time.
- Pit ends up traveling somewhere between Lake Hylia and Zora's Domain, probably after descending with Mario (unknown if Mario stays with him or randomly gets hit by a large, flying spherical object).
- Meta Knight is thrown off or escapes the Halberd and may end up in the northern part of Gerudo Desert.
- The forest Fox, Diddy Kong, and Donkey Kong were in is Subspace'd.
- Samus infiltrates the Halberd OR Samus ends up underneath a city of some sort.
- Fox COULD end up underneath Kakariko Village in the place Link was possibly in, or the screenshot I'm looking at just has an abysmal hole in it.
- Diddy Kong ends up seperating from Fox.
- Link leaves Hyrule at some point... oh, wait, that's a given.
