I just realized that they killed everyone, so the monsters' souls probably vanished...

I took some creative liberties with monster souls by saying they eventually grew strong enough to sustain themselves once the monsters better developed their emotions and were free on the surface for a while, but since this was in an original timeline of UT where all the monsters were still trapped, yeah, the monster souls all went away.
