I don't think it'll change too much in terms of balance, but it'll patch character specific glitches for sure, like Wario's flying.

Time Machine Logic: History cannot be changed
BttF Logic: History can be changed, but it will effect anyone that comes from that time period, n matter where they happen to be, temporally speaking.
PMMM Logic: Going back in time produces a new timeline and takes you from the old one.
M&L PiT Logic: Anything goes.
