Personally? A philosophical episode narrated by Steven that illustrates his thoughts meeting Latios and Latias with Brandon and defending Latios/Latias from Team Magma/Aqua. Steven seems like the best champion to do some digging into Poke-philosophy.

For a Poke Ball summon, I'd go with new ones like Pyukumuku - similar functionality to Wobbuffet or Spewpa; hit it and get a fist full of guts-punch. Mimikyu could also work, but I think having it in the background is fine enough. If I were to choose a playable Gen VII Pokémon, I think I might go for Rowlett's final evolution as a playable character. Could be interesting to see a flight and archery based fighter in Smash Bros. And I'll get around to seeing the Generations videos a bit later - They seem awesome from what I'm hearing so far.

I mean, I think it makes enough sense. The only oddity really is the toe count and the fact that Genesect is segmented while Kabutops isn't, though both could be explained if the fossil they used was incomplete (missing toe bones/a rib segment, etc).

I can actually envision that in my head lol. I assume this sets up the Red VS Lucas feud where Red goes to Sinnoh to get his revenge.
