Art style, it's realistic just like you said for FZero. But MGS seems more super natural and science fiction then "magical" as seen in Zelda and Fire Emblem. I mean, you see a man who has the power to control bee's but you don't see him throwing out Fire Punches in the shape of a bird or summoning a musical instrument to alternate time. You get me?...Metal Gear Solid is about as realistic as Fire Emblem and Zelda.
Heck, I'd argue those are more realistic.
Unless you mean art style, but F-Zero also has a realistic art style, last we saw it (and Captain Falcon looks super realistic in Smash Wii U. Dat bulge...)

If anything, that character seems religious/science fiction-like, in my opinion.

There's no overt religious element to that character, and the series has fewer science fiction elements than, say, Metroid.
