If I'm on a widescreen TV trying to capture video, would the Deflicker or screen ratio settings affect the quality of the video? Does it depend on the dimensions of the video that I'm taking?

If you're using a wide screen TV, it's typically a good idea to keep the ratio @ 16:9, as that's what the feature is made for. Else, use 4:3.

For deflicker, it depends on your preference. I typically leave it off, as it gives a sharper look on recording.

I feel like I should've done more testing on deflicker, but from the little I have seen, having it off gives a sharper picture but harder to bob-deinterlace.

Yeah, 480p per definition doesn't have any flickering, so if the option is even available in 480p, it shouldn't be doing anything.
Also, you have to have the equipment to be able to record 480p. I do, but I've noticed the picture isn't as sharp as I'd like it to be. Don't know if it's because of the Wii or my cheap capture card, but capturing 480i and deinterlacing actually gives a better picture.

It's likely because of the capture card you're using.

I use the HDPVR and have never had any problems with picture. Most HD passthroughs in the states will bear similar results.

If push came to shove though, I still would know how to deinterlace with Vegas (which works surprisingly well).

It's not like my 480p captures are bad, they are a lot better than 480i composite. However, when using component (needed for 480p anyway), 480i+good deinterlacing is better. And I'm guessing it's the same with S-video.
