I recently started playinjg as D3 and I remember reading somewhere that you are able to throw a capsule with an item in it. Now I have done this mutiple times, but I don't know how I do it.

So how do you do it?

its sorta like picking out a beam sword by peach its completly random

It's random, and will only happen if you have items set anywhere from "None" to "High". Set items to "Off" and Dedede won't throw any.
