My favorite one is definitely the Circuit Theme from MK7. It captures MK7's feeling really well and sounds incredibly great.
Next comes probably the Luigi's Mansion Series Medley and Pikmin 3 Mission Mode.

Rosalina in the Observatory/Luma's Theme

They fused a graceful, majestic, somewhat somber, and beautiful song with a beautiful but awfully depressing song, yet somehow managed to remix them into a song that fits the crazy fighting tone in Smash, without completely removing the feelings these songs evoke originally.

Seriously, what they did with those songs is insanely difficult yet they pulled it off somehow.

Fortress Boss (Super Mario World) was an unexpected surprise, and definitely one of my top favorites in the game.

Runner-ups would include King Dedede's Theme v.2, Onett/Winter's Theme, and the Super Mario World Medley.

[Erotic&Heretic]

It's way too hard to choose, but I think it's the Great Sea / Menu theme from Zelda. It's give it a new epic dimension to it, and really is telling "GO ADVENTURING, LINK"

By the way, I love every new Zelda remix, I love how they are medleys, sometimes a weird mix (Saria's Song / Mid boss battle? That's as weird as awesome).

Other than that, I'd mention Destroyed Skyworld, Fire Emblem Meeting Medley (as someone who played a lot on the Temple in Melee...) and Luigi's Mansion Medley.

I also loves tracks with funny vocals, especially the Wii Fit Plus Medley, along Bath Time and Light Plane.

Also, Jungle Level Jazz Style.

I really enjoy Gerudo Valley and the Super Mario World Medley, but I really really love the Mega Man 2 mix. Wily Stage 1 has been remixed to death, but this version is honestly one of my favorites.

If I had to pick a favorite thus far, I'd say The Valedictory Elegy. The Xenoblade Chronicles Medley is also very good, but I think I might have gotten my hopes up a bit too high for it.

On that note, why the heck isn't there a full version of the Engage the Enemy remix? That was the best part of the medley!

Some of my favourites that I can remember off the top of my head:

Duck Hunt Medley: Very, very catchy. I especially love the 'winning' theme segment.
Forest/Nature Area: Beautiful remix of a very nostalgic song. I love the mixing of orchestra and chiptune!
Great Sea/Menu: A very 'grand' sounding rendition of one of my favourite Zelda overworld themes. The transition into the fairy fountain part is so well done.
Jungle Level Jazz Version: This song is just genius. I'm a huge jazz fan, so I loved this so much. I especially adore the ragtime segment.
Luigi's Mansion Medley: An awesome medley of songs form a great series. It knew not to take itself seriously: its a fun and spooky song.
Outdoors at 7pm/Main Street: This song is just beautiful.... I was so happy to see that my favourite New Leaf hourly tune made it in! The violin is beautiful, and when it transitions to the main street theme? Chills...
Rosalina in the Observatory: A beautiful remix that captures everything I loved about Super Mario Galaxy. Luma's theme is just so sweet.
Turbo Jet: I love the direction they took with this. The chorus is so darn catchy, it almost sounds like something you'd here as the theme of a sitcom!
