Mew and Deoxys are probably the rarest 2 in the games this gen, with the exception to Celebii, which I don't think can actually be caught in any non-japanese game this Generation.

Pretty much any Pokemon that's one of a kind. There's only one Mewtwo-- and I only played first gen... so I don't know anyone else. But you can't get more rare than one, no?
