After all, Shinichi has that same dream and meets with Migi again, just in a smaller and weaker form. Also, an eye pops out of what remains of Shinichi's right arm and Migi did explain that when he saved Shinichi from death, 30% of his body remained inside his blood stream.

So, as saddening and tragic Migi's death was, there are a few clues that point that Migi may not be dead after all.
