Look to the bottom right-ish, and you'll see the yellow onion. So no, the pikmin are safe with olimar. If someone confirmed this already then sorry but I saw alot of topics saying his pikmin will die.

Are you sure it's not just part of the stage? It just happens to be Distant Planet which has onions on it.
