Sheik doesn’t appear in The Legend of Zelda: Twilight Princess, but we based her model on a design that was drafted up during the development of that game.

Sheik is canonically female in Smash Bros and has no canon gender outside of it at all. That's all there is to it.

They did, it's just not Sheik. It's Birdo. Though, you could argue that Birdo is no longer a transvestite since they're calling her a girl now.

You ever stop to think that at the time in the game ruto didn't KNOW shiek was actually ZELDA?
The whole point was that she was disguising herself as a man.

Birdo has been a girl. It's only recently that NOA's acknowledged that Birdo is a guy.
