On that note, why were they separated? Shiek and Zelda still can transform, I just don't quite get it.

They were separated to add a new move to their repertoire. Whether or not that new move was worth sacrificing their final smash is debatable

1. While adding a new move was part of the decision, they were actually separated because a character that can transform into three different characters at will would be difficult, if not impossible to balance properly.
2. The new moves replacing their down specials have NOTHING to do with their final smashes not working.

In Brawl, the individual Pokemon were all selectable from the menu, so there is no reason to separate the trio from the character select menu, aside from aesthetic purposes.
They were already separate in the character files on everyone's SD card, so balancing could only be done separately anyways.

Not only did "the new moves replacing their down specials have NOTHING to do with their final smashes not working," they also had NOTHING to do with the decision to separate the pokemon.
In fact, if the characters were all together, then they would have access to their final smashes.

The main features of the balancing, including their new down specials and inability to switch Pokemon upon KO, can all be applied to the default Pokemon Trainer.
There will be no decision to change this feature for any reason, or include the taunt to switch Pokemon mid-battle, because doing so would make too much sense.

There will eventually be an update that will try and fix this, but it will not be in this year.
Plans have already been made to balance Smash 4, so any further development to this topic will be delayed.

Please continue and make forums that will possibly never be read.
