I play Mewtwo as my main in tournament, and my secondary is Ness. I also pocket both Megaman and Yoshi, but am higher in skill level with Ness than I am with Megaman with Yoshi. It has come to my attention that Ness does not exactly cover all of Mewtwo's weaknesses; and even though my Ness has a PROMINENT higher skill level than my pockets, I'm considering changing my secondary to Megaman or Yoshi.

So, as a Mewtwo main, which of the three characters best covers the characters weaknesses as a secondary?

The only real problem MUs are Diddy IMO, so developing your Megaman seems the best route. Megaman isn't the easiest character to secondary, but if you have some background with him, it should still work.

So
Glass cannon with floaty zoning tactics and a hard zoner with projectile mixups (Mewtwo/Megaman) > Glass cannon with floaty zoning tactics and a hard zoner with projectile mixups and a floaty spacer with good defensive wals?

In that case, I will focus more on Megaman. But what about Mewtwo/Yoshi, floaty/rush down combination?

Yoshi and Mewtwo struggle with Diddy, but Megaman is one of the few characters that has claims to beating Diddy. I guess you could save Yoshi for tough Fox players if you really want to play him.
