There's a few character that would automatically discount another if they were included. The ones I can think of are...

Baby Bowser vs. Bowser Jr.
Yarn Kirby vs Prince Fluff
Solid Snake vs Naked Snake aka Big Boss
Shadow the Hedgehog vs Tails vs Knuckles vs any one of Sonic's little friends.

Any other ones?

I'm confused here; is this a random collection of characters or should the characters reflect their appearances upon home consoles vs. handhelds?

Because if the latter; Pokemon should appear more on the 3DS version. Yes; I'm aware there's some console games, but they're not part of the main series, they're spinoffs. I guess Pikmin would be Wii U exclusive. As far as I know Pikmin hasn't appeared on a handheld.
Obviously Wii Fit Trainer would be console only too.

Everyone else is a bit trickier to divvy up seeing as Mario, Zelda, Metroid, Animal Crossing, Yoshi, Wario, DK, and Kid Icarus have appeared on both handhelds and home consoles.

I'm aware in the real game it's the same roster for both. This is common knowledge; I'm asking for the sake of this thread's game(?) what the rules are. If I'm honest I'm not even sure if this is a what if game or a serious question being asked by the OP.

Saki vs Isa is just as notable as Issac vs Matthew, in my opinion. Also, Chrom vs Ike and Lucina vs Marth.

It's asking: what characters would prevent another from being playable? What two characters are competing for a roster spot... with no hope of both getting in?

And I believe Mewtwo, Lucario, and Jigglypuff are all part of one big fight. It's unlikely they'll all be included, and they all have good reasons to be in.

Since when? I ran the Dark Samus support thread pre-Brawl, and pretty much everyone agreed both should be in with Ridley having priority. To me it seemed like Ridley supporters don't think Metroid should get a new rep at all, much less support Dark Samus (or a random hunter like Sylux/Rundas, Anthony Higgs/MB, etc.)
