I'm not really going to include the 2D bosses, because the 2D games were inherently more difficult when it came to fighting enemies etc imo.
After Zelda jumped in 3D, combat just wasn't as dangerous anymore, but every now and again there would be a rare rude awakening.
As a kid I found Phantom Ganon hard, beat him first time on 3DS so I guess I was just a little ******** as a child, but I never had any difficulty after that in the game. I think it was just the fact that I had such little health and I wasn't fast enough with the bow.
Gyorg from Majora's Mask. I was pretty careless the first time I faced off against him as a 10 year old, so complacent was I that I spent more time talking to my friends and messing around than focusing on the fight. Needless to say I actually died, was offended by the fact that I died, and turned off the console and refused to finish Great Bay temple for about a year or more. When I did come back to Great Bay I even had the mirror shield and stuff, was pretty funny, but he was still a pretty mean dude. Played him JUST now and he's still just as punishing as before, you have to be real careful with him. Stand in the centre dammit!
First battle with Ghirahim. He wasn't crushingly difficult by any means, but he actually needed you to focus, and you didn't have many hearts to take care of yourself with. Mitigated by the recovery hearts all around the boss room. Although I haven't played Hero Mode I imagine those aren't there in that, so don't screw up!
That's off the top of my head, who ranks up there for you?
Remember, there are some universally difficult bosses, but some are also only difficult to certain people due to their individual playstyles. I made Skyward Sword more difficult for myself than I should have because I never used the shield until the final battle, mostly because I didn't want it to break at first, and by the time I got the Goddess/Hylian shields, I just wasn't in the habit of using it. Yes seriously no shield, you guys should try that LOL
