I don't really see characters becoming different characters as an alt costume. By that I mean Mario becoming Dr. Mario, sure he'll probably have a palate swap that's inspired by Dr. Mario as would Peach for Daisy but I don't think it'll be that over the top.

WFT and Villager have generic names, so it works for them. It's the same character just different renditions.

Well Doc isn't that much different than Mario aside from the properties of like 2 moves, and it shouldn't be too difficult to implement. Not saying that all alts should be like this, but Sakurai knows that people used Doc in Melee. So this would be a perfect and practically effortless way of bringing him back, without taking up a character slot of his own. If the PMBR could do it in a mod, then I'm sure Sakurai could do it.

Zelda could remain as her older mature version but still acquire the Skyward Sword clothing and possibly artstyle. Maybe even Midna's real form can work as well. They basically share the same anatomy.

Charizard can get color swaps of other dragon Pokemon like Salamence, Flygon, Dragonite. Some of these might give Charizard aesthetic changes like the yellow bands on Flygon.

Yoshi could possibly get an intangible Baby Mario riding on his back, unlikely though since Yoshi got "buffed."

Zero Suit Samus can get her black bikini... pause for a sec. Nevermind, she NEEDS it.

Both Rosalina and Peach need ponytail versions, maybe they can get some of their power up costumes frim 3D World as well.

Both Mario and Link have a plethora of options.

Bowser needs references to his older games like being entirely green. Dark Bowser needs to be in.

Aight, here's my rundown on some possibilities I think we might see, ordered from most likely to least likely.

Luigi: Dr. Luigi, Kitsune Suit, Mr. L
Peach: Daisy, Bikesuit, Tanooki Suit
Bowser: Dry Bowser, Meowser, Original Bowser Design
Rosalina: Cosmic Entity, Bikesuit, Young Rosalina
DK: Funky Kong, Punch-Out!! costume
Diddy: Boombox Look, I'd say Dixie or the Striker suit, but Dixie has no tail to use Diddy's tail attacks with, and I feel like the Striker outfits are too obscure for Sakurai to really pay attention to.
Yoshi: Yarn Yoshi, Crayon-Inspired Yoshi, the remaining Yoshi colors
Link: Any alternate Link design. Seeing as how SSB4 is using the Twilight design, I'd also say his Ordon getup would also work.
Toon Link: Conductor, Outset Pajamas
Zelda: Any other Zelda design, also potentially Robed Zelda or Puppet Zelda based on the presence of the TP design.
Sheik: Impa (SS but OoT could work too), OoT Sheik
Pikachu: Possibly Pichu or Raichu depending on whether or not the models work, otherwise I've got nothing. No anime trash please, and shinies and female version would be too simple.
Lucario: Mega Lucario's his new FS so I don't know here as well. I'd very doubtfully say maybe Riolu, but stuff from the anime movie is definitely out.
Charizard: Mega Charizard Y maybe? It'd be a bit weird having it then Mega evolve again into Mega X, but eh.
Greninja: Frogadier?
Kirby: Take your pick., alternatively: Yarn
Metaknight: Maskless, Dark Metaknight, Galacta Knight, Quick Draw
Dedede: Masked, Quick Draw, hesitantly Bonkers?
Fox: Assault Costume, Adventures Costume, James McCloud, Melee look

I personally hope that every character doesn't get a costume just for the sake of having a costume. Obvious or niche costumes like Doc Mario, Skyloft Zelda, or Dry Bones Bowser are cool, but complete character switches like some of the olimar suggestions or really obscure costumes just don't sit well with me.

Not sure how I feel about "Marth." Maybe just sticking with Awakening design Marth is cool enough.
