His lasers don't stun long enough

His shine doesn't do enough damage.

He can't chainthrow.

Only approximately 10 moves actually kill.

Upper body strength.

Call the post spam, but I can't resist giving the man a tip of my hat.

I'd say technical skill, absolutely. If you can't manage your DI, or shffling, then you're not in the best of positions. But, seeing as you worded your post in a way asking what his weakness was, not what a players weakness with him was, I guess... Up+B, Throws. He's a good character, really. Not many weaknesses in the right hands.

As everyone else said, Falco is not a character that forgives mistakes easily. Screw up a pillar and you can get chaingrabbed to death. Let them hit you off the stage and it's already over, since Falco's recovery is so limited that he can't really vary it up that much like Fox. He also gets comboed really easily since he's a fastfaller.

Falco's weakness is the player. If you have poor DI, can't remember combos well, and can't tech well, you should find a new main. As for Samus, you need to mix your lasers up. Full jump lasers if you have too, or Full jump a single laser, drop a bit, and fire two more. One will come out at max height, and the other will come out near the ground. If missiles are the issue, you may want to practice power shielding them. When you Shine them you just end up move slower. You should also be approaching with more Nairs/Bairs, and you can even approach with empty shuffl's. If the Samus jumps, you've got them where you want them, and capitalize on it. This match is about punishing the dodging habits of the Samus player.
