I was wondering if It would be better to get the downloaded version of Super Smash Bros. for Wii U over the retail. I feel like it would have less lag and loading time, but I'm not sure. I know if there is any difference it wont be much. but it will help.

Also I'd love to know if there is any difference with the 3DS retail and downloaded versions connecting between 3DS systems and as a Wii U controller as well.

I'm trying to get the best optimal Smash Bros Wii U set up with the least input lag. If anyone has any data on this please let me know. Whether it's controller, system, cord length, wired vs wireless, retail vs download, or TV input lag, etc.

The input lag won't be any different. Out of all the things you mentioned the only thing that matters is the display you're using.

Are you sure? I know the TV display is probably the biggest factor, but I was wondering if anyone has done any tests or could do some test with a low input lag TV. It would be greatly appreciated.

I heard the loading screens are different between the Retail and Download version. Is this true?

I may be a little obsessed but I would like to know what's the best set up with the least input lag and lag in general for Tournament play, Loading screens, Online play, For Glory mode, etc. and best set up for everything in general?
What are the best TV's to use (preferably 16:9)?
RCA vs HDMI Input lag?
Wii vs WiiU power cable?
Game Dowloaded on hard drive, SD card, or USB thumb drive input lag?
Download game vs Retail Disk input lag?
Game Pad Vs. Pro Vs. Wii Remote, Vs, Classic/Classic Pro Vs. 3DS/XL/2DS Vs. New 3DSXL Vs. Gamecube cotroller with addapter Vs Wavebird with addapter input lag comparison?
Official GameCube addapter vs 3rd Party addapters?
Front USB ports vs back USB ports for addapter?
Wired Internet Vs. Wireless Vs other?
3DS with retail vs download?

Where or whether the game is downloaded is totally irrelevant. All the relevant code is loaded from the disk/hard drive/SD card/USB into memory before it's executed. Input lag will 100% not be affected. Loading times on the other hand, probably will be affected.
