I know that Ganondorf has been luigified but is it enough that Captain Falcon and Ganondorf are really separate characters now? I'll miss the old days...

No, I think Ike and Marth was a better comparison since Kirby and Dedede have nearly completely different moves. Marth and Ike at least have similar B moves.
And Ganny and Falcon have same B , down B, up B, and many attacks that look like each other. Both comparisons suck. -_-

But still ganny's attacks are way slower and he feels way different than Falcon.

OK seriously the kirby DDD thing was a sarcastic joke. Anyways a clone is supposed to be someone very similar to the original in style and moves. Marth and roy were both close in stratagy and style except for the tipper versus middle sword crap. Dr.M and mario were almost the same except very small exceptions. young link is just a vertically challenged link, but ganny and CF while they have some similar moves they both require far different stratagies unlike the rest of the clones. So no I don't think they are clones because of the play styles require.
