I think the official Nuzlocke rule that irks me the most is the one stating that the first Pokemon you encounter per area is the only one you may attempt to catch in that area. Fail or defeat it and you're forced to move on without being able to catch any others until you get to the next area.

It'll be especially irritating if I encounter the same kind of Pokemon multiple times after catching one of them already....

There is a clause you can use that will make it so Pokemon you already encountered won't count as your encounter for the new area. As for the rule in general, it's just something you gotta put up with. Besides, it'd be ridiculous if you could get as many Pokemon as you wanted.
