Actually, OoT splits the timeline in three sections; one where Ganon wins, one where Zelda sends Link back to childhood and one where she doesn't.

Wind Waker, Phantom Hourglass and Spirit Tracks are part of the first one.

Majora's Mask and Twilight Princess are part of the second one.

As for the third one...I forgot
