I believe nothing changed except a few things; Ganon got imprisoned or killed, Link told her about Ganondorf, the Spiritual Stones are useless but Link still has to clean up the mess Ganon made (such as saving Ruto from being digested by Jabu-Jabu) since no one in Hyrule seems to be as good as that kid, etc.
