As for Kid Icarus: Uprising... Play it as soon as you're able to. (There are also a few game mechanics from that game carried over into Smash 4, such as the difficulty system.)

The manga was far from over when the anime aired and the producers wrote a different ending. As a result, there are two continuities, but the manga's is longer and some plot points are only explained there.
