I have all Yellow Boxes from the level (http://uk.guides.ign.com/guides/748545/page_167.html)! But why the green flag...?

You probably forgot to grab a trophy that is not in a box, near the end of the stage. When the stage starts to scroll down automatically, the part where you have to go left and there is a Mite(little colored guys) spawn, there is a trophy to the right of them.

That is what I got last in that stage. You must be missing it.
