They don't deliberately try to brick Wiis as far as I know, that's a side effect of their boot2-flashing code used to overwrite BootMii, which can sometimes go wrong. The Shop Channel has no way of detecting the existence of the Homebrew Channel (I suppose it could check installation tickets for that of the HBC, but I don't believe it does). The only function that could detect and remove the HBC is updating the firmware, which hasn't been done in years and is unlikely to be done again (there was a minor update to the Shop Channel since 4.3, but it doesn't affect the HBC).
