What parts of a model file can affect hit/hurtboxes and cause glitches?

Some people say .pac/.pcs files wont affect this stuff, but it does (see any one-slot sizemod aswell as the latest dixiemodel, dtilt has no range in PM). And some models glitches the **** out of down/upthrowing the character with that model selected (see banjomodel for mario).
Any help to edit these models to make them not affect hitboxes and cause glitches, aswell as editing them to not do this?

The main thing that would cause models to act like this is a change to the bones, most problematic being a change to the number or name of bones in a model. However, nearly any wonton change to a model can drastically alter how the character works. There's no easy universal way to fix this. If you want to fix the model yourself, you'll need to delve into the fighter.pac, find the hitboxes that aren't working right, and alter either the bones they're attached to or alter the model itself so the bones no longer differ from the normal model. It will take some time.
